We can’t use that plugin because if such happens and any fatal error appears during file editing we will be locked and won’t be able to fix it. So, we don’t work with the File manager to fix the issues, only for minor CSS changes.
We need to check the mentioned issue with the product IDs to confirm that the problem really persists and fix it or guide you if you just missed something.

I’m not sure that understand what problem with the images you have. Could you try to explain to me in more detail what exactly is wrong for you? Also, if you want to get a nice grid I would recommend you to use images with the same size, edit images before uploading them to your library and make them either squared or portrait.
Can you provide us with link to your site?
Do you have the enabled crop option for the product thumbnails in Appearance > Customize > WooCommerce > Product images? Disable crop option http://prntscr.com/rm0cvn
To change the size of the gallery images reduce the number of images per row to 3 or 2 using theme option http://prntscr.com/rm0a92

Could you disable the server cache, please? We faced the fatal error and found code in the functions.php of our theme that we did not add there. We removed the code but the fatal error is still there even if the mentioned file does not have line mentioned in the error. So, it could be the cache only and we won’t be able to find the reason of the problem if such a strong cache is enabled that does not allow to edit files because it uses the cached version.

Shop page is the default WooCommerce page and it displays all the products you have or categories or products + categories, settings to change what shop page displays you can find in Appearance > Customize > WooCommerce > Product Catalog > Shop Page Display. There is no option to limit shop page to display only 1 category.
