To fix the badge display add this code in custom.css:

.main-nav .menu > li.badge-new > a::before  {
    right: -30px !important;
}

You’re using Single Image element for those images and hover effect can’t be created for it. You need use “Banner” element instead.

Sidebar on our demo is created with help of Product Categories element in Visual Composer editor. Select proper row layout to divide it into 2 columns and add Product Categories element to the first column:

I’ve checked images on the page you provided in your first post and lightbox window is closed successfully and scrolling works fine.
Try to check it in another browser.

To make “Product Add-ons” plugin working try to disable Ajax “Add To Cart” in Theme Options > Single Product Page and check it after that.
