Our theme works fine with cache plugin. Also, we have enabled cache plugin on your site and don’t see problem.
Maybe you just forgot to clear cache after theme update and it caused issue.

1) We use the photoswipe library to display that popup and it seems this JQuery library script calculates the height of the popup depending on the featured image proportions. So, I would recommend you to change the image proportion to square http://prntscr.com/pegjvy if you use squared featured product image because we are not able to edit the original js code of the photoswipe related to this moment.

2) Yes, no problem just add the following code to child theme style.css

Our theme uses the Customizer Export/Import plugin to import/export theme options via Customizer. And unfortunately, it has some limits like the theme name where the export file was came from http://prntscr.com/pefote https://help.edublogs.org/customizer-exportimport-plugin/
Also,

you can’t modify the .dat file as that breaks the serialized PHP arrays

You may try to edit xstore/framework/thirdparty/customizer-export-import/classes/class-cei-core.php file and delete/comment out the part of code to remove template limit http://prntscr.com/pefc52 but we don’t guarantee that all the options will be imported correctly.

Error 505 is related to PHP memory limits and seems you reached the PHP memory limit when cache plugin is enabled http://prntscr.com/pe9brl If we disable cache plugin then woocommerce plugin generated the memory limit errors http://prntscr.com/pe9jty
So, fix the problem with the memory limit and provide FTP access to check the problem with the row width in more detail.

Customization of theme files means that you changed code of any file in wp-content/themes/xstore folder. If you do not change anything there then you won’t lose it. You won’t lose products, pages, anything you created from WP Dashboard. Anyway, do the backup of your files and DB just in case. What theme version are you using now? Do you use child theme? Did you change anything in child theme files if you use it?
