Woo commerce wants me to run the updater. IS that safe to do?

Yes you can run the updater.

As for the outdated files you shouldn’t worry about those notices. They won’t affect your site at all. We edited Woocommerce files in wp-content/themes/idstore/woocommerce directory and old version may be written in those files. But, please don’t worry, as the original version is written in wp-content/plugins/woocommerce/templates directory.
So you can hide this message or you can fix it by editing the files in wp-content/themes/idstore/woocommerce directory and change the version to the current Woocommerce version that you’re using.

As I see footer isn’t shown on all product pages.
The reason is you didn’t add Static Block widget to Footer Area in Appearance > Widgets, but only selected footer block for your home page:

Add footer to all pages with Static Block widget in Appearance > Widgets > Footer Area.

The problem in Theme Options is caused by plugins “Ultimate Coming Soon Page” and “Instagram Feed”. I’ve disabled them. Please check Theme Options now.

Try to select “Always show stock” in Woocommerce > Settings > Products > inventory to display how many products are in stock.

When I tried to add more products I got the message “Please select a value that is no more than 4”.

Visual Composer updated some elements and you have to recreate them. So please re-add Post Grid element.
