There is no such option by default. You can do this by additional customization ( xstore/headers/advanced.php file is responsible for your header structure).

You can go to Appearance > Themes > enable any other default theme and then add text VC element on any page and check. You’ll see the same situation. It’s not theme problem, probably it depends on Visual Composers plugin but not theme bug. Check by yourself.

I used child theme style.css to apply changes for the fixed header only http://prntscr.com/ijv902 If you want to make it smaller reduce the paddings in custom CSS to 0 and also change the height.
3) Sorry, I missed the “side paddings” and thought that you want to reduce the bottom padding.

Your problem is caused by Super Store Finder plugin. This plugin adds 2 empty values of the parameters http://prntscr.com/ijttqy It’s wrong.
Contact plugin author and tell them that better use variable to avoid problem for example http://prntscr.com/ijtx54 where green – old code, red – the new one.

Sorry for the delay but unfortunately new WooPress update will be released only next week, our developers need to fix some issues with product images that were caused by new WC 3.3.3 update (WC developers removed option to change the product image size but we want to keep these options for our users, in other case it breaks the store layout for old users).

I’m not sure if clearly understand your request for the header. If you want to use dark version but use another header type you need
1) To import dark version options (Theme Options > Import/Export > Dummy content > Dark version) or just enable the dark version in Theme Options > Styling > Content > Dark version > on.
2) To use advanced header type go to Theme Options > General > Header type > Choose advanced.
3) If you want to change the header color to this one #00acc1 then go to Theme Options > Header settings > http://prntscr.com/iisvap To set the menu bg color http://prntscr.com/iisvvr
