Unfortunately, it is not possible (according to our knowledge base) to get product meta field values by product SKU. You should contact with import plugin’s author for such cases.
In our opinion to get those values you will be able to create some filters/functions to make export actions with finding product ID by the sku -> finding meta values -> gettings those values.

Default WooCommerce import you can do via Products > Import > Choose a CSV file from your computer and click on Continue.
If you want to use an additional plugin for the import, check the documentation of the plugin first. We did not know about compatibility problems with WP Import/Export Pro from other our customers.
“it does not seem to work with this theme” – please check if it works when the default WooCommerce theme – Storefront is activated on your site.
