Anyway if you want to replace existing search by any other you need to edit header structure file depending on header type that you use, in your case, it is xstore/headers/center.php. Do all the changes in child theme files.

1) Products do not have the fixed height, that’s why if your products have the different number of colors then the height of products is different and add to cart button is not aligned. You can either enable masonry grid option in Theme Options > E-Commerce > Product Page Layout then products from the next line will be displayed below the products from the previous line without white space. Or you can add custom height or min-height for your products and align button using custom CSS, but don’t forget about responsive breakpoints.

2) It’s plugin territory. Contact plugin author about these features. We don’t have options to implement this.

Search by SKU includes search by variations. Before 4.13 update we had the bug with it and search for variations was broked, we fixed it. In your case, all the variations have 5500 in their SKU that’s why you get such results. Do you want to exclude the search by variations from your search results?

Looks like the problem is caused by Massive Addons plugin because once I disable it everything is fine.
