Please provide temporary wp-admin access so we can take a closer look.
Also, provide links to pages and describe how breadcrumbs should look there.
Breadcrumbs size option in Theme Options -> Breadcrumbs was removed in 5.0 theme version.
Breadcrumbs size you can change via Breadcrumbs paddings settings http://prntscr.com/l4bpgy

Hello,

Very likely you reached the Max Input Vars limit because of menu items number and your WP can’t save all the settings of your menu. So, if you choose the option, save menu but then you’ll see that option is not saved then increase max input vars limit to 5000 or 8000.
