There is one missing parameter during the request from swatches widget, so it displays all the variations of the attribute even though the product doesn’t have them. The example is on the screenshot, compared to default woo-commerce widget:

there is 5 colours on default widget but too many on swatches widget 🙂

Changes were made in the files of the xstore core plugin. So, just move the et-core-plugin folder to production with overwriting.
We’ll also include this fix in the next update.
