With the last WooCommerce update our theme has two outdated woocommerce templates. We will update them in next theme release. But for now, you can use XStore without any worries because those files are harmless so just ignore the notice.

Did you activate plugin “Easy Theme and Plugin Upgrades.” before uploading? If yes so it may be some problem with the plugin. But you can easily replace theme folder with the new one directly with “Finder”, not necessary to upload it through the Dashboard.
