Missing header and Several features was reset

I have two sites that I am working on simultaneously and suddenly I see that on both sites I lost the header and multiple features (color, shop settings, product page settings) were reset. Has this had something to do with an update? How do I diagnose what’s going on?
The content was not affected by this issue.
